Baseball Rules Question

In transit, arriving late.
Runner on second the ball is hit for a pop up out in the outfield. The runner at 2B tags up to 3B. We think he left early so Coach asks the ump for an appeal….Pitcher gets the word and (insane I know) pops around and fucking zings it in the outfield runner leaves 3rd and scores.
Our coach loses it and says dead ball appeals that can’t happen. I’ve tried to look it up and I can’t seem to get anything concrete.
Has this happened in MLB? I’m sure at some point.
 
The ball is live on appeals. The whole part of a pitcher getting on the rubber and then stepping off is to make the ball live, usually after time has been called.
